Animated sprites for Facebook game

Hello all,
Long story short. Going in to the Facebook realm for the third time and were using an avatar system. Were making avatars/animation in 3ds max and exporting sprite sheets, then converting that into a swf. We'll be doing a "paper-doll" system to monetize different outfits.

Ok, my question:
Is it better to have a female avatar in her own scenefile with all wearables(Hair, clothing, ect.) or separate every object into its own scenefile?

Im leaning toward separating them out. Sorting through tons of layers would be a pain, scaleability wise... tons of layers just scare me. Plus Im gonna have to use the matte shadow material in some instances to mask out parts of clothing amplifying the process.

Opinions?
